Cardoso, of RadioShack, edged in front of a pack to claim the 121-mile ride from La Seu D'Urgell to El Vendrell in northeastern Spain in a time of 4 hours, 33 minutes and 2 seconds.
Contador finished out of the top 10 but remained in first place overall at 17 hours, 38 minutes and 34 seconds.
After crossing the finish line, the three-time Tour de France winner said he would fight to prove his innocence at the Court of Arbitration for Sport.
